Practice the usual good guidelines of not drinking fluids immediately before eating and waiting at least 2 hours after eating, chew your food thoroughly before swallowing, eating slowly, relaxed and positive thoughts while you eat, only take with you foods that you know you enjoy and which agree with you anyway.  Even though you may be at your desk all day you can still stand up every half hour or hour and stretch - you can stretch your legs and rotate your feet under the desk and you can also practice the appropriate pranayama as recommended by Swami Ramdev who has a good list of basic exercises.  The adage to drink your solids and eat your fluids is also a good one - it basically means you mix saliva with everything you swallow.

All of these things will aid good digestion.

Fiber is the best thing to help you digest food properly. Try getting a powdered fiber, such as Fibersure and add a spoon to your meals. It has not taste and pretty much works with any food.
